2006 Mustang GT Manual Shifting Issues

Well.... my bad luck with "New-To-Me" cars continues... (long story there)
The last 2-3 days it was hard to find 3rd gear. Like the slot for the shifter to go into wasn't there. After futzing a few times I finally would get it to go.
Earlier today, I unplugged the wire to a fuel injector to see if it had a part number. Plugged it back in and the car ran like crap right after that. It was backfiring and missing. I pulled over and made sure there was a definite CLICK and there was, but it's still sputtering at times....
Then.....
On the drive home, I shifted at a stop light from first to where 2nd was "supposed" to be and nothing. No click or anything. I did find 3rd, but no 4th... Something felt WAY off with the shifter. Complete slop. The only way I can explain it is that I know there's a pattern to the gears, but nothing was there. I was able to eventually force 1st at a stop light to get going and then eventually found 5th (after some wiggling and finaggling) to be able to drive home. If I pull back slightly to where 2nd and 4th are supposed to be, I can hear some grinding, but I didn't want to force it.
I don't know if it's something stupid/minor or if the whole trans is trash now...

I see Remanufactured/ rebuilt ones online for anywhere from $1500 to $4000. Any recommended places or ones to avoid?

Welcome,

I would Suspect The Shifter Has Gone South. Depending on What is Worn You Would Need a Shifter or You May Be Able To get By With Bushings if The Ones Worn are The Ones You Can get Without Getting a Shifter.

Your Linkage Needs To Be Inspected To Be Sure That is The Issue!

Could Be Internal Issues But Need To Be Sure Lever is Getting Things to Proper Engagement First.

After Unplugging That Injector You Might Try Disconnecting Battery For Five Minutes & Resetting Ecm.

It does have a Hurst already in it. I hope it's that simple... this is the first manual I have ever owned. I am mechanically inclined but I have never in my life messed with a manual transmission although I can drive them just fine

Here are The Trans Removal Instructions. Glean For Shifter Layout. Also See Hurst Instructions!

I Have Also Included Console Removal Pdf If Needed!

The Shifter Mechanism Just Coming Loose Will Reek Havoc as Well See if Everything Feels Tight From Underside!

Removing The **** & Boot & Wiggling Things May Show Something Loose or Worn. It's an Easy Start!

Ok After Rereading And Hearing about Some Grinding Here is Trans Diag Pdf.

You Got Some Reading!

Lmk if You Need Any Other Tech Diagrams!

Thank you... I'm hoping it's something simple. There's no reason why it was shifting fine when I parked the car to go into the store and the gears are gone when I left the parking lot. Unless of course something was just that loose and fell off within that time frame.

The car already needs a tune as the engine is cammed, Ford Racing intake, Cold Air Intake, and someone put 4.10s where the 3.55s should be. I bought it this way. I already planned on taking those out because I'm not a fan of the 410 gears. I like to drive the car but I'm not a racer and driving at 70 miles an hour with the engine revving at 2700 RPMs is not fun.

The guy who built it passed away. I bought it from a consignment seller as the builders son was not a car guy. It came with a Bama SCT X4 tuner thing. Looks like 2 tunes are programmed into it (87 performance and 93 race), but i would rather a "pro" retune it once i get the correct height tires on the rear and the 3.55 gears put back in.

My mechanic just called this morning and confirmed that both bushings on the shifter were toast. It'll take a week to get them, but at least it's not the transmission
