Will changing to a one piece driveshaft (aluminum or CF) throw off pinion angle?

It's the lowering that throws off the pinion angle. The angle is more critical when you have a one piece shaft, so if it's not ideal you'll get vibrations or worse. Having adjustable upper or lower control arms will allow you to change it to the ideal setting.
There is some variations from the factory, of course, and just the variable weights of the cars (options, etc) will alter the amount of pinion angle change when you lower.
The two piece shaft has those three articulation points to compensate for any minor non-optimal angles.
