To void the warranty on the motor itself just by installing it, no. But if they(Ford) determines the cai or any other aftermarket parts caused the failure, then yes. I've had the water pump on my 11 replaced under warranty with cai n tune still on and no issues what so ever. It all comes down to the dealer too, some are really cool while others can be complete douches.

Rule of thumb is that it can work against you. As the above post stated, many dealers can refuse warranty work if they see these types of so called "performance" parts on the engine. They have deeper pockets than most of us, so fighting them on a warranty issue you may have while the parts are installed could be costly.
I'd suggest going to your local Ford dealerships in your area (where you'd get any warranty work done) and ask them. Talk to a service manager. Explain what you want to do. They will tell you.
On CAI's for these Mustangs, some require a tuner (sold as a kit; both tuner and CAI), as just installing the CAI can cause an OBD II code to be set. Others that are sold specifically state that they are compatible with the stock PCM without requiring a tuner. Before you buy (and after you've talked to your Ford service manager), verify with the CAI manufacturer that their CAI does not require a tuner. Tuners will most definately void a factory warranty. You would have to flash the stock tune back before visiting the dealer service department, and perhaps have to remove the CAI if it requires the aftermarket tune. A pain.
