Shaker 500 vs Aftermarket

I've been reading the various threads on this topic, and would like to get additional opinions.
I have an 06 vert on order with the Shaker 500. For the $650 or so it adds to the price, I'm wondering if I should just get the base unit then replace it with aftermarket.
My biggest concern is the extra speakers in the lower door. If I stayed with base I would either have to cut the door panels or live with just replacing the top door speakers. Has anyone done either?
Also, the possibility of ditching a CD (changer) all together and getting a head unit that can control an iPod also exists. Anyone take this route?
Curious about sound/prices/problems installing etc.
As an additional note, didn't find any info about people replacing the rear speakers in a vert. Wondering if it's substantially more difficult than the shelf speakers in the coupe.
