I am trying to get ideas for what to do with my trunk, as far as mounting amps and placing subs.

Pictures of everyone's trunks with systems would be great!

My'05 hasn't arrived yet, but I do know what I'm doing. All ready have my equipment. 2 Kicker Solo-Baric 12's (last years model w/ the dull grey cone and black surround), 1 Soundstream Rubicon 1000 amp.
The whole system will be set against the back seat, firing into the trunk. The amp will be mounted low in the middle, with the subs on the sides.
Now for the cool part...
The subs will perfectly match my interior upgrade package and red leather seats. The front panel of the box (amp flush mounted) will be wrapped in red leather, or more likely, a quality red vinyl that matches the seats. Above the blue amp I'll be placing a blue Ford Oval... maybe even a GT Logo somewhere on the box too?
When you open the trunk there'll be plenty of room for luggage, etc, and the hole back wall will be the red finish panel and the equipment all flush mounted against the rear seat.

The spare wheel well is dead in the middle of the trunk, which makes it a perfect place for a sub or amps...

Very true. And if done right, can sound and look great. The downside though, once you've had a flat you'll never consider removing that spare tire again
