I would use the 3.73:1 for either the automatic or the manual in Street Applications.
If you want the best quarter mile speeds, perhaps we should look at speed at peak horsepower in 4th gear:
Speed = (5,300 rev/min)(60 min/hr)(1/1.00 4th gear)(1/3.73 axle ratio)(0.0013387 mile/rev) = 114 MPH (you won't get a trap speed this high with a normal V6)
Speed = (5,300 rev/min)(60 min/hr)(1/1.00 4th gear)(1/4.10 axle ratio)(0.0013387 mile/rev) = 104 MPH (much more realistic trap speed for a V6)

So to summarize:
Auto Street: 3.73:1
Auto Strip: 4.10:1

Manual Street: 3.73:1
Manual Strip: 4.10:1

Swapping your gears out will also require a reflash to correct the speedometer reading, am I corret?

Ok.. folks... Car's going to the shop on Tuesday for 4.10s and Trac-Loc (spelling? but you know what i mean! LOL)

Anyways... would have gone with 3.73s but I'm running non-stock size tire in the back... 28.5 OD! SO... 4.10s... I'll report back next week!

if you are running a automatic i would go with the 4.10 hands down. shouldnt be that much loss in top end compared to the 3.73. i swapped out to 3.73 in my 93 w/ a 5 speed and i could still just about peg it out to 140

Ya know I wonder sometimes if its a shame or not that i cant find 4.30 gears for a Ford 7.5" .. hmm...

I have not heard of that combination for the 7.5" rear end. Also, it isn't much of a change from the 3.31:1.

It should be 3.45, not 3.55 for the 7.5.
