Basically all an gasoline powered or diesel powered engine is is an air pump, a very complex air pump, a tune up allows you're motor to pump air more efficiently.
I know this is a very basic description but it is the truth.

The tunes allow you modify your A/F,advance ect...........and bring your other wise stock tune to peak or near peak performance...........makes ya go faster
The factory Ford tune is designed for economy and emmitions. when we tune, we tune for power and torque. this is why there is so much power left in the tune. also Ford used a torque management system on this car and it restricts performance to decrease drive line shock. tuning eases the control of this system and puts the control back in the drivers hands.
I've read about MPG increases after the tune due to a more optimized air to fuel ratio. I think the factory tunes are also richer than necessary, which affects power outputl. The key is to have the tune custmized for all the parts you add and for your specific car, if you can afford or have access to a dyno. No 2 cars are going to be exactly the same.
