Ok, the car is at the dealer for a check engine light. It was an Evap error and now a PCM Relay error. My service advisor said they are going to reflash the PCM (I think this was a TSB?).

My question is . . . Will I have to reinstall my custom tune for my intake? Or is the PCM flash a separate program. Thanks in advance

If you reflash it, you will loose their fixes. You might need the tuner to use the newer updated file from SCT and add your changes to that latest file.

For example, the BKT2 was the one I used for my auto tranny 05. Now, my tuner either has OR is about to have a new BKT3 version file that has updates from Ford.

Well just keep newest flash from them as the stock one, then reflash with your sct tune again, after you have saved there newest flash to pcm.
