JLT CAI & Bama Tune

Ok i am getting the JLT and BAMA tune for my 06 Mustang GT 5 speed, the question is i am planning on purcahsing next ford racing muffelrs will this affect the tune required?

Thanks for any input i can get

No tune is needed for the axle backs

Axle backs will not affect the tune. Even taking off the cats for an off road H pipe didn't affect my tune. Doug checked it on the dyno, all good.
