YIKES!
Tis a shame. As if Ford needed any other problems.

Now why isn't the Ford GT having the same problem? Isn't the GT500's 5.4 almost the same motor as the 5.4 in the Ford GT except for some tuning)?

StangsUnleashed.com: “Supercharger pulling on the crankshaft may be placing too much stress on the crankshaft's snout”
Sorry to say but once again Ford is relying too much on superchargers and multi-valve engines to make power. If they only stuck to the basics like a bigger displacement they probably wouldn’t have this issue.
There’s no replacement for displacement: GM’s normally aspirated 7.0L (vs. Shelby’s 5.4L) in the Corvette makes 505 HP using OHV 2 valves/ cylinder and still gets over 25 mpg (i.e. no gas guzzler tax).

They had a siliar problem several months ago back when the first GT500's were being produced, but it was fixed. I wonder if this isn't a misunderstanding by their source and these two instances are actually the same.
