What are your goals for it? Do you want more looks or performance?

When it comes to the performance aspect of the 4.0L there aren't a whole lot of things you can do. One thing I HIGHLY reccomend is if you don't already have it, is getting dual exhaust and find a nice set of mufflers that you like. On my car I have the Ford Racing splice in X-pipe as well as the FR500S mufflers and I am in love with them. They won't add much if any HP but they sure sound amazing IMO.

With the 4.0 one of the best thing you can do is get a CAI and tune which it sounds like you already have and the other thing is to put in new gears in your car. If you have a manual 3.73s gears are the best bang for the buck and if you have an automatic the 4.10s are the way to go.

A new throttle body and spacer is not going to do anything despite what anyone tells you. The stock throttle body flows enough cfms that it can handle just about anything you would like to do to it short of Nitrous or S/C it.

As far as your exhaust go your best bet if you decide to do is going to be shorty headers. While Long Tubes may get you a few more HP the sound is going to be to much for a daily driver and even on short rides to the store. While the stock manifolds actually flow really good for stock heads shorty headers will give you IIRC around 10-15 HP and will create a smoother sound and look a lot better than those rusty iron headers in the car.

As far as FI goes there are two popular kits. The Explorer Express X-Charger and Procharger as well as Vortech makes a kit for the V6. The X-Charger uses a roots power blower while the Vortech and Paxton both are centrifugal blowers and the main difference between the two is the way the build boost. With the X-Charger you have instant boost when you are "in boost", while the Paxton or Vortech both gradually build boost as you increase RPM speeds. IMO I prefer the X-charger due to the cleaner look of it than the Paxton or Vortech.

As far as looks go, this is how my V6 sits as of right now. If I were you I would go down to a couple of reputable Body Shops or maybe ask around you r local area for good body shops and get a price quote on what it would take to get it painted.
