2006 mustang GT 4.6 manual transmission. I have changed the oil and filter (Fran oil filter) Pennzoil5w20. Doesn't knock all the time just every now and then, but when it does my oil pressure is still great and I shut engine off and start right back no knocking?
It could be anything. Could be the engine, the transmission, clutch... You'll have to just leave it knocking and figure out where the noise is coming from first. It may need you to produce the knocking while it's on a lift. And you may need a mechanic's stethoscope or a long screwdriver up to your ear to find the loctation, depending.
To me, the disappear/reappear is something moving around. I suspect it's getting picked up and tossed about as it's running, eventually, and then when you stop the motor it stops being tossed about. It falls somewhere, then for whatever reason gets picked back up again and starts banging around in whatever cavity it's in. Maybe you got a rock in the flywheel/clutch, or a spring on the clutch busted and it's rattling around...
The other possible is a spinning bearing that somehow after the stop gets set enough to stop the noise, then gets back loose after the restart. I'm not confident in that, but I just thought about it.
It could be a lot of other things. Many spinning things going whirr in that thing y'know.
More details would help, but at this point, I'm going to recommend a mechanic with a lift, if you have no way to pinpoint the area yourself. And I might be towing it to ensure less damage than driving it, but that'd be me.

If in fact the OP's oil pump were gone as you claim? his engine would've been severely damaged due from having no oil pressure. Knowing the OP's been running his vehicle with just an intermittent engine knock every now and then, pretty much eliminates the oil pump as being gone.. Therefore, I don't agree it's the oil pump for a single moment lol.Unfortunately, I disagree. Timing chain tensioners, having just gone through that nightmare, is going to likely be right side up front, and likely going to be at start up, not driving about. If it *were* the tensioners after 20-30 minutes, that'd be an oiling issue, and that engine is toast, time for a rebuild/swap.
