maybe it won't be a problem.
If they designed those other spoilers to cover the factory holes you are set. Otherwise, if you are getting sonic blue, drive up to Canada and we can swap trunks when my car comes in

yeah.... there's 2 ways of doing this.... if it were a Chevy, you'd just sand it down, apply Bondo and snad it again and apply paint. Since it's a Mustang, you should have the holes welded, ground, sanded, treated, primed then paint the whole deck lid.
