Newly made transponder keys WORKED without pprogramming
So, this happened yesterday. Put in a new pcm from napa, and had it flashed by them also. Went to locksmith and had 2 keys, with transponders, cut. Back to car and battery was completely dead. Locksmith arrives at dead car and connects cables. He then puts one of the new keys into ignition, and it starts right up! No programming! He try’s second key, but that one won’t work. He then try’s old key, and it starts right up! I am so confused about this. I thought keys were connected via pcm? Btw, it’s a 2005 GT. Any thoughts on what happened here?

If I remember correctly 05 doesn’t have the same PATS as newer models so all you need this a key cut and you can turn the key and start it, but it needs programming for the remote to work... I think.

Pretty sure the PATS is programmed in the cluster, not the PCM.
So if you didn't replace the cluster, then the old key certainly should still work.
New key, not yet programmed, should only turn in the ignition, and it should work the driver's door lock, but it shouldn't start the engine until it's programmed.
