the tranny you are refering to is the 4R70W automatic, it comes in all 4.6 powered trucks, and all mustangs that have the automatic option from 96-04. I dont think their were any differences in the years, i would change the fluid to good high qaulity stuff along with a new filter and go from their.

All automatic transmissions are now electronically controlled, unlike the old, mechanically controlled ones. This means a computer tells the transmission when to shift and how hard, as opposed to hydralic valves. Disconnecting the battery might fix your problem if its a computer shifting problem, since it will go back to default settings.

P.S. How are you doing with finding the empty slot for the radio? I noticed the Cobra R has 2 empty slots- maybe a Cobra R replica site will have them, if Ford doesnt work out.
