Swapping deckids is a lot cheaper than patching up an existing one, at least from what I think.
I believe 99-04 decklids are SMC plastic, so they need to have filler and/or some kind of fibreglass, plus prep/paint and that will cost at least $200.

I've thought about getting rid of the spoiler on my GT. The deck swap with a V-6 seems like the best way to do it, but my car is Tropic Green, which was only used on about 10,000 Stangs. I figure around 75% probably have the spoiler, so there are only around 2-3000 wingless Tropic Green Mustangs in existance. I'm not holding my breath to find someone with a V-6 in the same color as mine who wants to trade. So, I figure that filling in the holes wouldn't be that much more expensive than repainting another deck lid that's another color. I also wouldn't mind trading my hood with the cartoon fake scoop for an '03-'04 V-6 or '99-'04 Cobra hood. I think there's zero chance of finding on of those in my color.

DanS if you do fill the holes becareful my friend tried to remove his spoiler and have the holes filled and repainted after like a year i guess from vibrations the paint got chipped around where the holes were filled and the patch actually came out. prob just a crappy job from the shop but just thought you should know. and he purchased a used trunk from latemodel mustang resto
