I pose this question to all the experts.
If I put on a cat-back exhaust, x-pipe (both Magnaflow), long-tube headers, and free flowing air filter, and I port and polish the heads, I will have significantly improved overall airflow through the engine. Does the stock computer automatically do a good job of matching fuel flow to the improved airflow or will the car end up running lean? Should I consider doing any work to the computer and/or fuel system to compensate for the extra air?

You will want to get the car tuned by someone who knows what they are doing in order to take advantage of all the power the car can make. It should run in stock form, but the ECU may not be able to adjust the fuel curves properly to acheive good driveability and WOT performance.
