'98 Wiring Problems

I have a '98 base V6, with a 12 volt system draw across the battery, through the neg side, with the neg cable off, as measured through my multi meter...obviously a problem.
I isolated it to the underhood fuse box, then took out all of the fuses and relays.
Started putting them back in one by one, and found 5 circuits that are shorted.

1. Anyone experience this?
2. Anyone know what to do next?

I took the fuse box apart, and everything looks pristine, so, I guess the next step is to start tracing the wiring loom through the car, to try to find the shorts???

I need some serious help.

Tomorrow, I will duplicate the procedure and note the circuits that are shorted, and post those. I don't remember them now.

Again, your experience and help are needed in a huge way right now!!!!!

I see that it has been almost two weeks since you posted this. Did you figure it out? If not, can you explain "I have a... 12 volt system draw across the battery, through the neg side"? The battery should have 12 volts (or a bit higher) across it. What do you measure from the positive battery terminal to a chassis ground with the negative cable disconnected from the battery (should be 0)?
