Mustang knock after clutch change

So 1st off thanks for taking a look at my post I have a 1989 mustang 5speed was a 2.3 did a 5.0 swap efi did swap had real problem with the starter ended up I had got the wrong bell house had the one for a 1994 so change that and it everything started working drove the car around got about 3000 miles out of it then I start having a problem with the clutch would get to hard then feel like it's no clutch (I have a adjustable clutch cable so I would adjust it as needed almost everyday) one day I was driving to work a I go to push the clutch in and it feels a little funny but with the problem I had I didn't think to much of it got to work ok started to drive home from work and at a light go to shift in to and the clutch goes to the floor loud metal sound cut motor off quick I had no clutch at all it was on the floor so got it towed to my house and took everything part took the tranny out and throw out bearing went into the clutch so got a new clutch kit (it broke because I used the wrong clutch arm Put the one from 1994 bell house changed it to the right one) put everything back together and got a loud knocking so I thought it was the clutch so took it apart again check everything out no marks on metal put everything but together again and still got the noise looked around the Internet someone post about the rod knock took covers off all rods seem to be in place want to know what could changing the clutch do to make the motor knock or I'm I just having bad luck one more thing I just started Wyotech and I asked my teacher he said I could have messed up my crank shaft how? Could this really be the problem
