New Door subs!!!
So I got the CDT EF-80s all in and wired up. They sound awesome and I would reccomoned them to anyone looking to replace their door subs.
Heres some pics. Ill get a thead of my whole install up when its done, its pretty extensive.

Yes, I would imagine. There is nothing there to support the weight of a sub or keep it from vibrating all over the place.
IMO the door panels are the only thing worth paying for on the shaker. The original price of it, especially for the 1000 was outrageous. I have built an afermarket system for like half the price and it is amazing, way better than the 1000.
I would maybe try and check some local junk yards, see if you can find some shaker panels. Sell them your originals.

Well it depends on what you want. I personally think rear speakers in a car are pretty useless, they just provide rear fill. All I have is 1 4ch. amp. What I did was use 2 channels for the fronts and the other 2 for the door subs. Then I just ran the rear speakers off of the headunit with no amp.Works very well and sounds awesome. Then, like you said, I have a mono amp for a sub.
Another option is you could run the fronts and rears off just 2 channels and the door subs off of the other 2. The only thing you would lose is the fade function. Contrary to poular belief, you can have more than 1 speaker per channel on an amp as long as it has enugh power.

Thanks guys! I will admit it was a pain in the @$$.But it was def worth it. They sound great and like you were saying I have yet to see another mustang with them, For being in the doors they hit pretty dang hard and sound very tight. I got pretty lucky with the color scheme of the subs, it almost looks like it was on purpose lol. I actually added a second set of speakers to in the kicks, ill throw up a picture.

Where are you guys mounting the amps?
I had the Shaker 1000 and swapped it out with the Shelby Kicker setup. Sounds great but the door subs get practically no juice whatsoever. Have been considering going with something a little stronger to push them.

I did the trunk.I made a rack that fits behind the rear seats. Depends on the size and number of amps. You could prob. fit smaller amps under the seats and what not
