Since you have some options that cross model years I am going to move this thread to 'General Mustang Chat', but I will leave a link for a week.
And to answer your question, my favorite recent Mustang would be a 2000 Cobra R with my Mach a close, very close, second.

Awesome Roush! If I spent 50 years trying to decide on which mustang I like the most, I still would not have come to a conclusion! Thus, I like every mustang ever made! They all make me drool!

Oh man..thats a hard question! My favorite factory Mustang right now is the '03-'04 Mach 1's....and Roush would be my tuner of choice. I am fortunate enough to have one of each at this point in my life, although the wife has other plans for them.
Going back in time a ways....I love the turbo SVO's (had one of them too) and the 4 eye foxes.
Going vintage I would choose a '67-'68(any model)

i got to say that every mustang makes me drool, the years that kind of suffer a little are the 73-79 models. If i had to choose a mustang it would be the Shelby GT500 SuperSnake, that thing is sick!!!

boss 429 while 'too much' will always be the ultimate to me- but not to drive, too valuable/rare, way out of my price range
back in '82 I tried to get KK1311- red, S-series motor, Fred Maibaugh pontiac in Rittman Ohio had it...I was 18, trying to get a loan for only 8500 bucks- no way...STUPID banks- the car only had 14000 miles on it at the time. still think about it once in a while...ok once a day
will always see the 69 fastback lines as best looking ford to date, but gotta admit it wasnt much of a car compared to the new ones(I got a acapulco blue 69 fb- but its been apart for a couple decades now). My old 69 ran a 15.3 quarter back in '84 with a 302 with cam, intake,carb...the 06 with its miniscule fuel sipping motor and posi so far has done 13.78(last night) 100% stock...and got 24.5 mpg on the way to the track...
the new 06 aint quite as pretty as the 69 but its one heck of a nice car- rigid, great handling, quick, nimble, comfortable, awesome brakes...and to me 'fits like a pair of old boots'...never had that 'new car nervousness' at all, everythings right where it should be- even the funky looking brake handle(gotta admit seatbelt buckle should sit 1" higher, and the little strap on the seat is still a bit awkward- but other than that its great)
realistically best all around mustang as a car? the s197 is one heck of a well balanced and nice looking package- I'm really happy with my 'plain jane' 06GT- only option I got was the SAP (leather steering wheel/shift ****), to me the 26k pricetag was great for such a all around cool car...heck our old minivan cost close to that long ago. And just the sound of the exhaust is worth the GT option price!!!
A new mustang is a LOT of bang for the buck, overall Ford really hit the nail on the head with the new one...some complain about the cheap interior, but I think it looks great even if 'hard', but still glad the extra money went into the brakes/suspension/drivetrain...its a Mustang, not a Cadillac.
my biggest fear is they will put that prettier 69 skin on the next model, and I'll be wanting one of them too...
My only dislike about the s197 styling was I never cared for the quarter glass- was photochopping options while my car was on order- was seriously wanting to weld them over and put a 69 emblem there- but SilverhorseRacing came up with the perfect fix for those pesky windows, sooooo glad now that I didnt weld them over!!!
