check charging system (complex)

check charging system (complex)
over the course of 8 months I had this problem pop up 3 times and go away on its own, but recently it'll come up and wont let me start the car unless I unplug the battery for an hour, and start the car before it pops up again. "check charging system" I've tested the alternator 3 times 3 different ways, with a voltage meter, unplugging the battery, and taking the alternator off and performance testing it on a separate machine at a part shop. the battery is new and passed the crank test and 12 volt output, and holds its charge. every single light turns on on the dash when it pops up, sometimes all the lights turn off except the charging system light and an empty gas tank warning (even when the car is filled up). since I know the battery and alternator work fine there must be a separate electrical problem. the car has an after market radio and an ads-mrr maestro car radio replacement interface so that the radio can properly communicate with the HVAC, steering wheel controls (volume and cruise control). i need some one to point me in the right direction, is it more likely to be an open wire shorting out, symptoms of a bad IPC cluster, or ECM? (I checked every fuse in the interior and exterior junction box)

This might sound like a stupid question but has the alternator been replaced or rebuilt?
A non Motorcraft alternator, diode pack or voltage regulator can cause weird things.
As for a BCM going out, has the right side floor ever been wet?

I got an OBD2 sensor and found 2 engine codes, p0605 ecm had a wire that was most likely shorting it out, I cleaned up the wiring and im looking into testing the ecm to see if it was going out also, this caused the car to refuse to start and I believe was the most recent problem. a background code that's been causing the lights to systematically give me a whole dash light warning p1639 vehicle ID block corrupted, which might be the result of my aftermarket tune not being properly integrated, or it's also a result of the ecm failing/shorting
