Sometimes you can set a P1000 code which is:
P1000 - OBD-II Monitor Testing Incomplete
I have seen this happen with some Ford Lightning’s using Predator tunes so not sure if there is any issue with P1000 codes on the Mustang.
In any case that code will not set the check engine light but the inspection will pick it up and not be able to complete the inspection. They will generally tell you to drive it around for about 30 minutes and come back.
You can also get a P1000 code anytime you disconnect the battery so the inspector will most likely not know, if you have it, that it had anything to do with a tune.
